First Phase: Help me build a site like Ebates with a "twist"

I would like to make a site like [login to view URL] but with a "twist":
1. Have one section of the site like ebates where a customer logins and clicks the store to get their "discount".
2. Have another section of the store "open" where the discount funds will go to a charity of their choosing (maybe create a dropdown menu?).
Is this possible? How can we do this in an automated fashion as opposed to adding one company at a time (with affiliates IDs; links; or whatnot). I could buy some clone software but that doesn't necessarily help me with having lots of store ready.
*I would like to make this an awesome general store site, but I would like to start off with the aforementioned. Can you help? I don't really care what platform to use for this project. If we need to make a "[login to view URL]" subdomain, that's fine.
***I would like you to also show me how this is done so that I can maintain the site on my own.
