Microsoft 365 email runs on Exchange Online, and connecting to it via IMAP or POP throws away most of what makes it work: POP downloads mail and doesn't sync across devices, IMAP handles mail-only but not calendar, contacts, shared mailboxes or free/busy, and neither respects Exchange's proper sync. So you get exactly the symptoms you're describing — mail out of sync, missing folders, duplicates, odd behaviour between devices. Since you're paying for Microsoft 365, you already own the tools for the file storage and collaboration side too — so I'd set those up properly rather than leave them unused: SharePoint/OneDrive for real file storage and sharing, and Teams for collaboration. I've fixed and configured Microsoft 365 tenants — email, storage and collaboration.
