La mejor forma de hacerlo es definir bien los módulos y relaciones de datos antes de desarrollar cada pantalla. He participado en desarrollos con PHP/MySQL para administración interna, incluyendo login, sesiones, roles, formularios de registro, reportes PDF y seguimiento de registros. Ese tipo de experiencia ayuda bastante en proyectos donde no basta con maquetar vistas, sino que hay que dejar bien pensado el comportamiento del sistema.
