1. Go to the following site, enter each unique reference number and obtain the sequence for it: Example use the following url where the last segment is the reference number being searched: [url removed, login to view] 2. Obtain the sequence from that page, it is located at the bottom under ORIGIN and in this example would look like this: 1 mpvdirnhne evvthciiev lsnallkssa ppitpecrqv lkkngkelkn eeksenentr 61 fevrllrdpa dtfrsprass sredsgegda qvptvadtes gghsrerage ppgsqvakea 121 ktrysksegq nreeemvkyq krergevgse erlsegpgka qtaflnqrnq tpakkeelvs 181 rydtqsargl ekshsrerss qesgeetksq enwpqelqrh pegqeapges eedaspevdk 241 rhsrprhhhg rsrpdrssqe gnppleeesh vgtgnsdeek arhpahfral eegaeygeev 301 rrhsaaqapg dlqgarfggr grgehqalrr pseesleqen krhglspdln maqgyseese 361 eergpapgps yrarggeaaa ystlgqtdek rflgethhrv qesqrdkarr rlpgelrnyl 421 dygeekgeea argkwqpqgd prdadenree arlrgkqyap hlitekrlge llnpfydpsq 481 wkssrferkd pmddsflege eengltlnek nffpeynydw wekkpfeedv nwgyekrnpv 541 pkldlkrqyd rvaeldqllh yrkksaefpd fydseeqmsp qhtaeneeek agqgvlteee 601 ekelenlaam dlelqkiaek fsgtrrg 3. Strip out the preceding line numbers and store in the database as sequence 4. Now we will use these sequences for searches. The easiest method is to dump all of the sequences out into a flat text file in the following format (this format is known as FASTA format): (see e-mail) 5. Place one line between each entry in the flat file. Create one flat file for membrane sequences and one flat file for soluble sequences. 6. Run the sequences through this page in that format: [url removed, login to view] (see e-mail) 7. Run the sequences in the same format through the following site: [url removed, login to view] (see e-mail) 8. reports (see e-mail)
