**The following is what the current code does:**
The PDB file provided (which consists of coordinate information for atoms that compose a protein along with additional information) was parsed via Perl. The parser produced a file containing each atom and its respective coordinates. The resulting .dat file is input for *protein.c*. This program places points around each atom according to an assigned radius and then determines which of those points is on the surface of the protein if a molecule with a radius of 1.4 was rolled over the surface of the protein. All points that are not on the surface are removed and the program generates a file with the information just on the surface points. All 3 output files are text files formatted for the PovRay viewer. This freeware viewer renders images of the protein.
**New Code:**
To look at the folds of the protein (where this 1.4 radius molecule (probe sphere) can “fit?? into the structure). We need to code the following:
1. code to place the probe sphere tangent to 2 atoms
2. code to roll sphere around the 2 atoms while maintaining points of tangency
3. Using code from 1 & 2, place equidistant points that trace out the inner surface (torus or saddle shape)
4. Place a probe sphere tangent to 3 atoms and place points on the resulting concave triangle and determine which points are on surface and buried.
5. Produce a resulting .pov file for #2,3, and 4. Each pov file should only be output the points on the surface.
***Read the README in the attached file. All code described above and samples are also included. Please note the short deadline of this project as well.***
## Deliverables
1) Complete and fully-functional working program(s) in executable form as well as complete source code of all work done.
2) Deliverables must be in ready-to-run condition, as follows (depending on the nature of the deliverables):
a) For web sites or other server-side deliverables intended to only ever exist in one place in the Buyer's environment--Deliverables must be installed by the Seller in ready-to-run condition in the Buyer's environment.
b) For all others including desktop software or software the buyer intends to distribute: A software installation package that will install the software in ready-to-run condition on the platform(s) specified in this bid request.
3) All deliverables will be considered "work made for hire" under U.S. Copyright law. Buyer will receive exclusive and complete copyrights to all work purchased. (No GPL, GNU, 3rd party components, etc. unless all copyright ramifications are explained AND AGREED TO by the buyer on the site per the coder's Seller Legal Agreement).
